My understanding is Stars, Bolts and NEFC all have ECNL for boys, thus their 2nd teams (or Bolts 3rd teams since they have MLS Next) would play in ECNL Regional.
MLS Next is still top dog for boys soccer, but ECNL Regional is likely stronger competition than NPL and significantly stronger than NEP.
Honestly, parents need to worry less about the league their kid plays in and more about the coach and teammates. If the kid has talent, he'll be found, regardless of league. However, a bad coach and selfish/uncommitted/poor teammates can derail a player's development more than any "league".

They will have two teams - the top team is the national league and a second team in the regional league. It’s as simple as that. They will not play each other. Basically the replacement for NPL and NEP premiership.

Add in the showcases and tournaments and it's a ton of travel. We've been to Florida twice now and many of the teams just came back from North Carolina. Again, this is the girls side which has been around much longer than the boys side, but it is set up similarly.
