Sure, perhaps they will only guarantee a couple of spots at the bottom of the roster to each alliance club, so the very best will of course make the team, regardless of which club they are coming from. Still, I think it's a bit foolish for the Revs to limit their choices at all, as they may be forced to pick a kid from an alliance club over a kid they believe has more potential, but may not be a top roster pick.

Even if the Revs were biased towards those clubs it's for a reason - they like the training those kids have received. NYCFC set up an entire feeder system of top NY area clubs that they take a look at first. They picked those clubs because they liked the training those players are getting. Doesn't stop them from looking elsewhere as well, but they're building relationships with the area clubs to make sure kids come into NYCFC with a good foundation.

The Revs are forced to be cheap because they don't charge for their teams and the Krafts won't spend any more money on them.
Because the Revs have limited resources they made a conscious decision not to create 2 U12 DAP teams this year despite a directive from US Soccer.
Because they are smart they concocted an alliance with other clubs to divert the costs of the U12 teams to them. The Revs got some marketing money from each alliance club to let them use their logo. That's a net win for them.
The only obligation the Revs have is the responsibility to demonstrate a pathway from these alliance clubs to the MLS Academy system. That's pretty simple.
Will some deserving kids from other nonalliance clubs be shut out of the system? Sure they will. Were those kids difference makers? Probably not.

Anyhoo, it's clear that the best teams in Massachusetts were the Valeo and NEFC U13's. Smart Rev coaches picked the best players around.

The alliance clubs are there to help support the recruiting and development of young players that the revolution does not have to pay for. They get three teams instead of one. Moron!

The revs already invited u12 from the alliance to a camp back in june. They have a good idea of what is out there from the alliance. My former players was there and he said 2 NEFC boys stood out.I suspect it just a way to test the kids they want before asking them to join. There will still be players from other clubs but my guess is the younger ones from the other clubs will eventually be drawn to the alliance clubs.
